Help mdf skirting board Filler

Just laid some mdf skirting boards. I put a bunnings filler in, where the screws fasten to the wall, the filler slightly by about 1 mm became proud of the skirting board stretching higher than the paint.
Anyone know an inexpensive mdf filler that wont protrude with time?
